La chiesa, dedicata originariamente a San Francesco Saverio, venne eretta dai gesuiti. Fu costruita a più riprese e con modifiche dei vari progetti, tanto è vero che i progetti pubblicati e messi in cantiere furono tre. Il primo disegno, simile all'impianto attuale dell'edificio, aveva solamente due cappelle per lato, ma non fu messo in pratica; ciò nonostante, alcune soluzioni furono riutilizzate nelle successive proposte, culminate nel progetto fanzaghiano, dove confluirono anche le idee di Giovan Giacomo di Conforto. Quindi vennero stesi altri progetti tra cui quello del gesuita padre Agatio Stoia. Tradizionalmente si attribuisce a Cosimo Fanzago il progetto attuale della chiesa; l'attribuizione fanzaghiana è determinata dagli elaborati eseguiti dello stesso architetto per la chiesa di San Giorgio Maggiore (il progetto originale prevedeva l'utilizzo di cupolette secondarie come coperture della navata; i progetti furono modificati durante la messa in opera). Secondo alcuni studiosi il progetto del Fanzago, approvato il 15 dicembre 1635, fu il terzo disegno della chiesa. Agli inizi del 1636 e con precisione il 2 febbraio si celebrava la cerimonia della posa della prima pietra; sei mesi più tardi si era quasi al completamento della cupola e dopo delle interruzioni dei cantieri si arrivò alla consacrazione della prima parte dell'edificio, avvenuta nel 1641. Nel disegno del Fanzago sono presenti alcune analogie con alcuni progetti più vecchi riguardanti la chiesa ed in particolare quello di Giovan Giacomo Di Conforto, che certamente è quello che ha influenzato notevolmente l'impianto planimetrico attuale ed è riscontrabile anche nella chiesa dei Santi Apostoli, realizzata dal Di Conforto sulla base dei progetti iniziali di padre Francesco Grimaldi. La chiesa di San Ferdinando fu completata lentamente fino al XVIII secolo; nel 1767 i Gesuiti furono espulsi dal Regno di Napoli e la chiesa passò ai Cavalieri costantiniani, che la dedicarono in onore del sovrano e la tennero fino all'occupazione francese.
